What is the protocol for using your current boss as a reference when seeking new jobs? I don't want her to know that I am interviewing elsewhere until I am fairly sure I have gotten a new position.

If you just surprise your current boss, "hi, I'm quitting next week, can you be a reference?" it may not be the best reference.
Use prior bosses as a reference. Or tell your boss you are looking (some bosses won't get mad at you if you say this--others will fire you, so tread with caution).
