DO may have the most demanding suitability requirements of anyone in the government. There are so many more risks associated with their field work than with just about any other job. Therefore, I wouldn't be too concerned about having it prejudice other applications.
I know someone who was rejected at DO on sutability grounds but still got a top secret and cleared suitability from State.

I had posted about this issue on the other thread that is now somewhat old.
A little background about myself: I graduated with a political science degree from a top public university last year. I speak a Middle Eastern language fluently. (Native fluency)
I applied to the PT program in the DO last year, and was offered a COE. I went through the whole process, and everything was fine. I received a letter saying my COE was rescinded this past June. My letter said the same thing as yours "Michael". After having talked to my recruiter, and to the guy that was doing the follow-up security questions on the phone, I realized that the reason my COE was rescinded had to do with two things:
1) My family owned real estate in a country that is not friendly with the US government: The CIA's line of thinking is that this can be used for blackmail against me.
2) My mother is not a US citizen, only a green card holder.
My recruiter said to re-apply in one year.
To answer another one of your questions, since I received the letter rescinding my employment offer, I applied to the FBI's Special Agent position and have received a COE from them. I told my applicant coordinator about why I think my CIA offer was rescinded, and he said the FBI does not care about those two issues, because they are irrelevant to the nature of work a special agent would be doing here in the United States.
